Croatia has implemented the Water Framework Directive (2000/60/EC) in the field of water management; however, this implementation eliminates microbiological analysis of water.

The paper presents the results of an investigation of microbiological quality of water in a trout farm and a tuna feedlot with the aim to draw attention to the significance of microbiological analysis of water in aquaculture from the viewpoint of ensuring adequate water quality for farming as well as monitoring of farming impact on aquatic environment where a farm is located.

Heterotrophic bacteria are good indicators of enrichment with organic matter, with a positive correlation between the number of heterotrophic bacteria and the size/density of fish and quantity of organic matter. The results of investigation in the tuna feedlot revealed higher values of faecal indicators as a consequence of inadequate feeding of tuna which attracted seagull colonies, caused faecal pollution and had an impact on microbiological quality of seawater.

It can be concluded that systematic monitoring of microbiological parameters in water is of extreme significance for aquaculture and an important factor of adequate management in the aquatic environment.
